I've used the MiT installed a mod in the BG2 Clone DIR. And have two problems:
1. I install a Mod kit, that works fine on a regular install, but in the clone the kit description isn't shown.
2. When in a BG2 Clone-game, no hotkeys are working. I have to manually click on the inventory button, the options menu button ect.

Does anyone know why this happens?

The 2. is a known bug in the MiT.. it forgot to copy the specific file.. the "keymap.ini".
1. If you installed the kit mod after the MiT was used, then the kit is not actually usable in the clone... and I have my suspicions that the MiT might not like mods, and so might just clone the unmoded version of the files. The actual backup requires no less than 50Mbs of space, the rest are just filler info for the files to work correctly.
Welcome to the sanity, you are free to search for the limit, it's out there, we drew it in the sand.
Here's how to install all the ... mods you ever really could want to Infinity Engine games. I removed the stable word from there as Roxanne began to add BS mods that are likely to break compatibility from the BWS.
